I would say this instead: "I skipped class today because I overslept, and I didn’t take the bus. So I went to the church to study instead." Your sentence is understandable though! :-)

I skipped class today because I overslept in the morning and I didn’t take a bus. So, I went to the church and studied for a long time.
(There should not be a , in front of the word 'and'. Also, 'go to church' is to go there and pray, while 'go to the church' is to go there as a part of one's or to do other things. Overall your sentence very good~)
