The controversy over whether or not allowing concealed weapons to be in educational spaces violates the second amendment stems from a difference in the federal and state governments’ interpretations of the amendment.
(The sentence is quite a mouthful! What you said was not technically incorrect; this is just a better way to say it in my opinion.)

@JaeWooJoe It means “come from”. “The controvery stems from ___”=“The controversy comes from___”.
Edit: It can mean “originates from” too. That probably would be more fitting in this situation. In my opinion, “originates from” and “stems from” are equally fitting in your sentence.
