both are the same but use "on time" in this case

Both are correct but “to arrive” sounds better. And, as mentioned, it should be, “on time”.

If I had arrived on time, I wouldn’t have missed the bus. = This is correct.
If I had come on time, I wouldn’t have missed the bus. = also correct
