Well the difference between "consignee's code" and "consignee code" is subtle, but it revolves around the assumption that you both know what you are speaking about. To be clear, you can use the two terms interchangeably without a problem.
But let's examine it further.
-Please provide a consignee code, if available.
-Please provide a consignee's code, if available.
Doesn't this seem like you are asking the same thing? When we use ('s) after a word, we're making it possessive. But when we put the word "code" after consignee, there is only one thing that it can refer to--right? To me, the first line feels more natural. It's direct and to the point.
However, if we had multiple words after consignee, it may be better to use the possessive. Example...
-Please provide a consignee waybill code, if available.
-Please provide a consignee's waybill code, if available.
In this case the first line would still work, but the second line feels a bit more businesslike. The exception would be if you were sending off a quick message or such. But the possessive ('s) let's us know that BOTH words are linked to "consignee". When there is only one word, a possessive is likely not needed, unless the message is overly formal.

I'm not a fan of 'advise' for this usage. It's not wrong, but I feel there are better choices. I'll quote your original line, and then my example.
"Please advise us the code of the consignee - if they have it as such."
When you have a modifier like 'code', it is always better to put the main subject first (consignee) and then code after it. So instead of... "code of the consignee" you write "consignee code". Example...
-Please provide a consignee code, if available.
Ponder it for a moment. When you start with "code of the..." the reader--at this moment--still doesn't know what you are talking about. They are forced to remember these words (in the short term) until they reach the word that explains the words that came before it. This can make a message harder to read, since it takes more mental 'effort'. Now I'm not saying it's HARD to remember a few words of course. I'm just saying that if this is a pattern of writing, it will make reading comprehension more difficult.
As such, always try to start with the subject, and then go from there. This is what English natives expect. One more small tip: in your case, part of the problem is the 'added' part at the end (after the hyphen). Sometimes putting this *before* your remark can work better.
-If you have a consignee code, please include it with your details.
Either of my examples will work, but I always prefer the shorter option if I have a choice. People tend not to like long messages, so I would use my first example in this case.

I just didn't know "consignee" can be used as not possesive in his case.

If you used shipper in this case, the term "shipping address" could replace "shipper's address". Although it does remove the possessive, the outcome is the same. Frankly, you have likely see the term "shipping address" far more often than you have seen the term "shipper's address"... да? 🙂
So it's less about it being one rule, and more about whether it is understood. Here's a tip... read it out loud. Often things that sound 'weird' when you read it out loud are probably not correct in writing.

And before you mention it... I know that "shipping address" usually only refers to the destination. However, it depends on how something is written. A message (or waybill) may have
Shipper's address
Receiver's address
But you may also see on waybills...
Shipping address
Billing address
It all depends on the format. Usually you can just use whatever terms are being used on the forms, and that will avoid confusion.
