“The newcomer still isn't comfortable with me.” is correct—you expect the newcomer to be comfortable with you but he is not yet.
He still isn't in New York? → He is not in New York. You are surprised that he is not there.
He isn't still in New York? → He is in New York. You are surprised that he has not left yet.
He still isn’t angry with me. → He is not angry with you but you might expect him to be angry with you.
He isn't still angry with me. → He was angry with you but he is no longer continuing to be angry with you.
