If you want me to get specific, there are small differences.

"...they would say where they're going" gives the impression that most buses in Japan do announce their destinations however there are some that don't. I get this impression because the word "would" is used.

As for the last two phrases, they both literally mean the same thing. The difference is that one phrase doesn't include the word "will." In that case, I reckon it's assumed that buses in Japan will always say where they are going.
