It is not normal to say "I run the hill". You normally cannot run a noun when you have "the" as the article.
"I run on the hill" is more normal, but since the hill goes upwards, it would be wise to change it to: I run UP the hill.
In any other circumstance, you can usually use "on": I run on the sidewalk. I run on the pavement. I run on the highway. I run on the hiking trail.

@Soroush239: "I run the hill" is not normally used. You cannot use "the" as the article. You must have a preposition (on, below, under, etc.).

@Soroush239: YES, GOOD POINT! In that context, "the hill" often refers to something other than the hill itself. In your example, it is referring to a course DONE ON A HILL.
Another example: I run the mile.
In this sentence, "the mile" is replacing the words for "the mile course" or "the mile test".
"High schoolers often complain about 'running the mile', especially when they are out of shape."
